Gor Mahia started on the front foot and almost took the lead inside the opening minute when Paul Ochuoga overlapped before seeing his effort crash against the crossbar. The rebound was subsequently gathered by goalkeeper Joseph Ochuka before the ball could cross the line.
Bandari responded from a set piece, with Abdallah Juma picking out Andrew Juma whose header sailed wide.
The first booking of the afternoon eventually went to the hosts after captain Onyango was cautioned for a late challenge on William Wadri.
Gor Mahia continued to push for the opener and came close in the 40th minute when Frank Odhiambo rose highest to meet a cross with a towering header. Ochuka produced a reflex save to deny the Gor Mahia defender, keeping the score level going into the break.
The champions eventually found the breakthrough 20 minutes after the restart.
Second-half substitute Ebenezer Assifuah won possession from Brian Odera before delivering a cutback into the area, where Alpha Onyango arrived to finish into the top corner.
The hosts had another opportunity to double their lead with two chances in quick succession with the best falling to Enock Machaka who rounded the keeper but hit the crossbar with the empty net to score.
The second would come five minutes to the end of regular time.
After a communication error in the dockers defense, the ball fell calmly into Ebenezer Assifuah’s legs who skied from close range.
The result keeps Gor Mahia at the summit of the SportPesa League standings with a perfect nine points from three matches.
For Bandari, the defeat extends their wait for a first victory of the campaign. The Dockers had opened the season with draws against AFC Leopards and 3K FC before suffering their first loss against the defending champions.
