A goal in each half Andri Gudjohnsen meant Phil Parkinson's side were unable to build on the 4-1 home win over strugglers Preston North End the previous weekend.
The Reds had their moments but Blackburn created some superb chances and Gudjohnsen was the difference between the sides as Wrexham slipped to 17th in the table.
Parkinson made one change from the side which started the win against Preston with Issa Kabore replacing Danny Imray in the right wing-back position.
There was a place on the substitutes bench for midfielder Ben Sheaf who missed the previous three games after sustaining a groin injury during the international break.
Blackburn made a bright start and Jayden Fevrier's curling shot only just went wide of the far post while Hayden Carter headed off target from Harry Pickering's corner.
There was a first sight of goal for Wrexham when Matty James' drive was directed well wide by Sam Smith while the Reds then failed to get clean contact on a few shots that were blocked by defenders following a scramble in the area.
Wrexham were enjoying a decent spell and Kieffer Moore headed over from Ben Whiteman's corner while the striker raced onto Dominic Hyam's long ball and although keeper Balázs Toth was unable to gather, he knocked the ball away from Moore and the danger was cleared.
Kabore also fired over from a good position before Rovers countered and Oladapo Afolayan failed to test Reds' keeper Anthony Patterson.
However, Blackburn finished the half strongly and Carter headed against the inside of the post from Tood Cantwell's corner and the ball bounced away to safety, but Rovers took a 44th minute lead.
Sam Morsy's shot was beaten away by Patterson but straight to Andri Gudjohnsen who scored with his follow-up.
It was end to end at the start of the second half.
Fevrier only just cleared the bar for Rovers from 20 yards while Wrexham countered and Moore fired over after Callum O'Hare's effort was blocked.
Blackburn went close when Cantwell played in Oladapo Afolayan who brought a superb save out of Patterson with the use of an outstretched leg, while Matty James volleyed wide for the Reds before Smith failed to hit the target with a glancing header from O'Hare's cross.
Afolayan fired narrowly wide for Rovers but there was a chance for Wrexham when Moore's effort was blocked near the goal-line by Carter following Jacques Ekomie's pull-back and Joe Worrall shot wide from a good position.
Blackburn went close when George Dobson's corner went beyond everyone, Rovers broke and Ryan Alebiosu's shot was tipped behind by Patterson.
But Rovers made it 2-0 on 79 minutes.
Wrexham lost possession on the half-way line and Cantwell set-up Gudjohnsen who fired beyond Patterson, and there was no way back for Wrexham.
