John McGreal's side went into this game off the back of their 7-0 thrashing by Dutch giants PSV in their latest Premier League International Cup match at Portman Road on Tuesday.
The young Blues were beaten 4-2 by Coventry in the opening group match at the JobServe Community Stadium in Colchester back in August.
It was a goalless first half, with Town having the better of the chances but couldn't find the breakthrough.
In the 65th minute, the host took the lead when Town goalkeeper George Barrett made a great save but Oscar Jorgensen finished the rebound.
Town pushed for a leveller in the closing stages, but the Sky Blues held on the claim the victory and secure the three points which sees them top Group H, five points clear, with the young Blues dropping to third in the group, now behind West Brom on goal difference having played a game more than the Baggies.
Some positive news from the game is that forward Tommy Taylor returned to action, having missed the start of the season due to injury.
The young Blues will look to bounce back when they travel to Aldershot Town in their latest National League Cup clash next Tuesday.
