A debut goal from teenager Marcus Neill after just five minutes and a second from Paul Lewis gave Adam Lakeland's side an early advantage which they held onto as the Shrimps moved up to eighth in the National League North table.
The game itself saw a 50 minute delay two minutes into the second period after a medical incident with a Scarborough supporter which ended with a fan being taken to hospital after treatment.
Shrimps' boss Adam Lakeland made three changes to the side that beat Darlington with the 18-year-old Neill, son of former Everton and West Ham star Lucas, handed his first start in place of the suspended Joe Garner and soon making his mark with the opening goal on five minutes.
Cameron Coxe crossed from the right and Neill produced a superb header to beat Ryan Whitley low to his right.
O'Neill then forced a neat save from the Scarborough keeper with a close range header before the Shrimps doubled their advantage on 22 minutes when Lewis reacted sharply to head home a Ben Williams cross for this fourth goal of the campaign.
Whitley had be at his best to deny Morecambe a third on 39 minutes when he saved a Coxe effort at the near post before the visitors had their first clear chance in injury time when Mo Fadera almost took advantage of Myles Boney's mistake only to see his shot blocked by his own player.
The game was halted two minutes after the restart and when play restarted Scarborough had their best spell.
Ben Williams made a brilliant defensive block to deny Rio Allen at the far post and Boney produced a fine save from a Will Thornton header before holding on to a Luca Colville volley.
As the visitors pushed to get back into the game Morecambe began to create chances of their own and hit the crossbar in the final 10 minutes.
Whitley saved superbly from a long range Ruben Curley effort that was set for the top corner and Isaac Buckley-Ricketts hit the top of the bar after being played in on goal.
